I was searching for the exact process when I came across your post.
It goes more or less like this:
1. Backup
2. Stop server
3. Copy folders to another location (easy to revert)
4. Delete folders at source
5. Start server
6. Bob is you uncle
However, this obviously needs more detail. It has been over 10 years I did this last time and I might be missing important stuff!

This is the way I would recommend removing the folders. Using the Connect web interface is just way too slow.
For backup, I would use something non-Kerio-based. Whatever your backup tool of choice might be for this platform, use that to back up your Archived folders. This should also be faster than using the in-built Kerio backup tool.
