You can add us to the list also. Using the auto config tool has been useless for Kerio Connect for the past few versions now. I've reported it a number of times through our reseller but it never seems to get fixed.
I tried it again last night. Latest version of Kerio, new install of El Capitan. In my case the installer did not complete (although it did setup some profiles incompletely). When I started mail I got the Mail found an existing mailbox named Outbox; this mailbox is reserved for Mail dialog. Deleted the profile and installed it from scratch.
Just to add salt to the wound. You cannot run the auto config unless you have access to port 25. Our port 25 is mapped to only allow traffic from our SPAM filtering service. Not an issue when I'm inside but it is a pain when I'm remote. It would be nice to able to assign a different port to use.

I have this problem too. Reproducible on 10.11.4 when the Kerio Account Assistant is used to configure Apple Mail. I would submit a support ticket but the "Support Ticket Wizard" does not seem to be working. I get to the point where I enter my license and/or partner ID and the "Next" button does not take me to the next step.
Running Control 9.0.3
The other odd thing is that I can't seem to get any changes to the account settings to "stick". For instance, if I disable the "Automatically detect and maintain account settings" and SAVE the changes, the next time I launch mail that check box is enabled again.

Apologies to the original poster for the thread derailment.
Carsten, I am aware of where these changes need to be made in Mail.app. What I am saying is the settings are not staying changed. In fact there are a few other settings (authentication methods) that I have discovered that do not stay changed as well.
When the account is configured manually this does not occur. But when the setup assistant is used to set up the account the settings I mentioned will revert back the next time the preferences are opened. I suspect the profile the setup assistant installs is involved.
I will submit a support ticket now that the system is working again...

Then try to inactivate the account in Mail.app before you delete "Outbox.mbox". Shutdown Mail.app before you delete it, then start again and activate account.
We've had 100% success with deleting Outbox.mbox. Of course; the problem with the assistant needs to be resolved.

it's a bit more complicated then that unfortunately, and one of the downsides of using a system where the back-end (Kerio Connect server) and the front-end (Apple Mail, Agenda, Contacts apps) are not from the same company...
this in combination with the fact that Apple has a tendency to often make changes (in the name of progress, and this is ok) and the Kerio needs to get to work again to make it work again....so Kerio is always behind in this cat and mouse game...and by the time they fix one change...
So I don't think it's Kerio not caring about the apple users
