We have KC8.5 on Debian. My question is about the automatic Item Cleanout that runs in the server to remove elderly messages from the 'Deleted Items' and 'Junk E-Mail' folders (and maybe others).

Does this process lock the user's mailbox while it is grooming it?

No, the user's mailbox should not be locked.
