It's becoming more and more clearer that this has in fact nothing to do with kerio.
The Problem is that there's an issue on syncing after upgrading to iOS9. It doesn't matter if you use exchange, kerio, icloud or whatever. My personal advice is not to upgrade if you don't want to break your sync on contacts, calendar or mail (mail works with imap).

My scnc is working again after a complete rebuild of the iPhone without restoring from icloud...
