I moved our Connect server to a new Debian box over the weekend. Because of the size of the message store, I hand-copied that settings files to the new server, and move the storage disk. Everything looks Ok, except that I had a handful of custom message filters that don't seem to have come over. What file did I not copy?

It sounds like you copied over the mailserver.cfg file before stopping the kerio-connect service. When you start Kerio connect, it loads the cfg file into cache and any changes you make are made to the cached file. When you stop or restart connect, it will write those changes to the file. If you copied that file without stopping connect first, then you only copied the cfg file as it was when you last started connect up which doesn't have any of those changes made since. This is why you need to stop connect before copying any of those cfg files.
