If I recall correctly, the RFC for SMTP pretty much requires an that an explanation be sent for every message that cannot be delivered or is being returned. You can configure kerio to send a warning message to a user when they are at 90% of their quota, so that they have a chance to do housekeeping or ask for more space. Are you taking advantage of that?

UPDATE: After these days of vacation, some users have received the warning messages. the problem is that some users have received more than 3000 warnings, but have not received 3000 new email. The problem seems to be occurring after updating to version 9.1 of kerio. Any ideas?

Probably some loop in the autoreply rules (mail filters). In global server rules (WebAdmin -> Message Filters) or in users' rules (WebMail -> Settings -> Filters).
Or loop in forwarding between servers?

Maybe I understand where the problem is. When you send an email and the box is full, the first notice is delivered. But the email remains in the queue that periodically tries to send, then comes another message for every try. So long as the mail is queued or so long kerio tries to send alert (but can't because the mail box is full) the box is filled with 3,000 messages. I think it's a kerio bug at this point.
