Ok, When I want to export emails, I am able to search within the bulk export tool, the list that shows is accurate and I can resort by size to verify that each one has something with it. I can randomly pick out emails and view them on the spot. BUT When I download them to a folder, sometimes up to 80% of them are 0KB. What gives............

Do you have any AV software running on this machine?  It's possible that the AV is blocking the messages and that is why you are getting the 0kb files.

If you run filemon while using the bulk export do you see anything that shows that writing to the location was denied?

I ran the filmon for several hours and tried to watch for errors both during export and general use. Saw none that would indicate a denied write or access issue.
