An issue to removing the client is this. LNSS sends certain queries to the machine, if the Microsoft client is not installed on the end workstation then LNSS will not gather lots of information from it.
For 9x machines they will just be determined as Windows machines, not as the specific OS (Win 98, Win 95, etc).
As for 2000, I haven't tried it on a 2000 box, so I couldn't say what issues you may have.
In my enviornment, we have Novell/NDS as the primary system and then we enroll the 2000 boxes in our AD system.
Only thing I can tell you for sure, test it.
LNSS probably won't give you nearly the amount of information it currently does without the Microsoft Client installed.
