Did I miss the paragraph or a line in the GFI webmonitor manual that says this product will shut ISA firewall services down while installing?

GFI WebMonitor does require the MS Firewall service to restart as it is installing an "Application Filter":

Adding, removing, enabling, or disabling an application filter.

Enabling or disabling IP routing.

Increasing or decreasing the percentage of physical memory used for caching.

Typically, the software does warn you that this restart is going to occur. I'm not sure what happened in your specific environment if this did not happen.
