GFI MailArchiver 6.0 Build 20090205
Windows SBS 2003 with Exchange 2003 SP2

Only internal (inside the local domain) Mails are being archived, neither incoming nor outgoing Mails.

I am in fact able to archive all external mails by hand, using the GFI PST-Exchange Export tool and connecting to every user's Exchange mailbox.

The Outlook users receive and send their mails directly to an outside pop3/smtp-server and they are saved in their Exchange-Usermailbox (so Exchange is currently only used as Mailbox Store).

Is Mailarchiver (respectively Microsoft Exchange Journaling) able to automatically archive  such messages as well?
Or do I have to configure my Exchange server to receive and send all messages and all Outlook-configurations to only use Exchange (no own POP3/SMTP-Setings)?

Emails will need to go over your Exchange Server in order for the journaling function to do it's job. Messages sent and received directly via SMTP/POP3 to an external provider will be captured by this function and are therefore not archived as well.

In conclusion I'm afraid you'll need to change your setup a bit in order for MailArchiver to archive all emails.

Will Mail archiving work with Microsoft POP3-Connector for SBS2003, or some third-party POP3-Connector? Or do I have to configure Exchange to receive it's mails by SMTP?

It is possible to integrate a third party POP3 application which downloads all messages and passes them on to your exchange server. The exchange server will then store a copy of the received mails via journaling in a seperate mailbox and MailArchiver will pick them up.
