In NSM Activity Monitor we still can see a couple of checks "failing" on computers
we have deleted in Status Monitor. Anyone know what to do? Is there a way to manually
clean the database?

To see the updated activity in activity monitor here is what you do ( i have had this where i have changed a machine and it didnt update till i did this) close out of all NSM programs and then start the service's for the and it should be refreshed of sorts. As for the manual cleaning of the data base i wouldn't unless you know what your doing.

This is not the case. We have resarted the GFI server several times, but still there is "failing" computers in Activity  Monitor that we deleted in  several months ago in Staus Monitor. We do not get any error warnings on these entries, but still it would be nice to get rid of them.

Indeed it would be nice. I just deleted a computer and it got rid of it from status monitor :\ hope maybe GFI support can help.
